For those with limited time there are still a few options like Labuan Bajo to Ruteng or Wae Rebo or to Moni for Kelimutu. I made 3 routes for you.
In June 2024 Wings Air added 4 new flights a week to/from Ende so there is more flexibility.
Below 3 options for a 2 day trip. For trips which end late afternoon in Ende travelers can catch the morning flight back to Labuan Bajo (or on to Denpasar) the next morning at 9:05, arrival in Labuan Bajo 9:55. Or the one at 11:40, arrival in Labuan Bajo 12:30, but Tuesday, Thursday, Saturday and Sunday only.

Not all see’s and do’s are possible, choose what interests you most and coordinate with your driver. What you can't see/do on day 1 you might be able to
see/do on day 2 since you are traveling twice via the same road.
Flights from Labuan Bajo arrive at 11:35 or 14:35, from Kupang at 8:10 or 12:35.
*Because activity of the Iya volcano (level III since early November 2024) this is currently not possible.

**If you are in a rush, and you need to go back to or transit in Labuan Bajo you still can visit Kelimutu on day 2 for sunrise and catch your flight of 11:55. You need to depart from Moni at 8:30-9:00 am at the latest.

Not all see’s and do’s are possible, choose what interests you most and coordinate with your driver. What you can't see/do on day 1 you might be able to
see/do on day 2 since you are traveling twice via the same road. If you want to visit Rangko, Warloka or Terang you need to go straight to Labuan Bajo from
Ruteng. Rangko is best visited in the afternoon between 13:00 and 15:00 for the perfect light in the cave.
If you need to catch one of the latest flights from Labuan Bajo you still can do this trip. Usually you will be back late afternoon.

Be aware of the cost to visit or spend the night in Wae Rebo.
To overnight they charge 325k per person, plus an additional ceremoney for 50k. Guide/porter will be 150k to 200k per group, for an ojek (motortaxi) they will charge 100k return per person.
You also can visit Wae Rebo by day (so without sleeping). Costs are a steep 200k per person, costs for ojek and guide
will be the same.
On top of that many drivers charge a higher rate for 2 days Wae Rebo which is usually around 2,5 million for 2 days.
